After permanent redirect is completed what happens to the secondary url. Let's say everything is directed to non-www url. Do the links to www.site play any importance? Is it better just to leave them without redirecting?

Hello and welcome to WebmasterWorld. If links to the www version still exist then you should include a 301 redirect for each of them and keep them in place for as long as the links exist. The obvious follow up here is that you should contact the site owners of those links and encourage them to link to the non-www version.
