I was trying to add the paypopup popoup code to my page when I noticed this at the end of the code

I was wondering whether the code counted as a backlink or not.

No real reason why it shouldn't, except that the SEs might be discounting such links to that domain.

The real problem though is that this is a deceptively hidden link on your pages. My first instinct would be to walk away from a program that engages in a practice like this; at the very least I'd remove that div from the code.

Yes, that is a backlink to paypopup. These are often put in place by smart SEO's on widgets, JS, etc... Just cut that code out if you don't want it there. It's debatable as to whether or not it's a hidden link.
