Is it bad to use?redirect=theurl instead of linking directly? I wanna keep stats of outgoing links but this messes with SEO...

Depends on what you want... If you are trying to pass link weight, don't. If you are trying to not pass link weight, disallow the redirect page in robots.txt and/or nofollow the links.
Really it depends on what your goal is.

you have to put in safeguards so you won't get penalised when spammers start placing thousands of ?redirect=http://www.their-spammy-website.com links all over the web.
