I woke up this morning and found an article on NYTimes.com that linked to my website (a community website).
I have seen 60+ referrals from it already but what long time effect will it have on my traffic?
Is it going to be a blip or a long term boost?

Congrats! Probably a short-term boost because the article will disappear into paid archives.

But wouldn't it help with SEO stuff? I mean, big site links to little site, makes little site more important in search results.

It depends on whether the page continues to be available. While the link is still available, you will probably get some PR boost out of it.
If it disappears into paid archives - and it might not - you will no longer get a boost from it since it won't exist from a search-engine point-of-view.
For now, enjoy the ride and hope that it stays accessible.
