Is an inbound link URL important in SE rankings?

For sites linking to me, is the URL they use going to affect my page rank?

I'm setting up a links database on my site and deciding where on my site to ask people to link to me. It has to be a page that counts how many visitors each webpage sends me. Eg - something like:
www.domain.com/vote.php?linkid=47

I already know having URLs with query strings like?linkid=47 don't get indexed very well by search engines. My question: is it bad having websites that link to me using a URL with a query string? Eg - search engines like Google that use links to determine ranking - will they ignore links to my site with a query string? Am I better off using a link like:
www.domain.com/vote/47/

Do a search for: allinurl:?linkid=47 in Google

Alltheweb seems to have more difficulty with these urls.

mod rewrite: [webmasterworld.com...]
