Changing link structure/amount of links

At the bottom of some 400 important pages on my site, i have a box containing about 100 links to other pages within my site. I really want to scale this down but i'm worried what googles response will be.

If i ditch this mass of bottom of the page links for just a few key ones, and make sure i still have links from one page to another throughout my site and maybe an a to z page with the 400 pages listed (which are areas of the uk so it helps to have an a to z) will google still find all my pages and reindex them next time? I'm not moving any pages, just changing my link structure and scaling down the amount of links.

also, will getting rid of this 'link box' from 400 or so pages affect those pages pagerank?

and one last thing - If i upload some changes today, will the changes show in the next dance (end of march)

I think it's a good idea to get rid of that box with 100 links in it.
Sounds like you have a rather flat directory structure to your site. I like that approach, but only for smaller sites.
With bigger sites I'd look into where are the important sections of the site.
A standard approach would be to have several sub-index pages beneath the main index, from which topical related pages are linked.
As long as all pages are linked to from somewhere within your site the search engines have no reason to loose your sites in future updates, even when you change the actual setup of your internal linking.
