Should I ask them to remove it?

I just got an email from a webmaster that is using zeus to build his link directory. He has linked to my site and has asked for a reciprocal link. Since his site is not really relevant, and I am a bit paranoid about zeus links in the first place, I am not going to link back to him.

Should I email him back and ask them to remove my link? Can a link from a zeus directory hurt me even if I don't link back?

No. If the site is not relevant, apparently this person is not familiar with the tool they are using. To be on the safe side, personally, I'd ask them to remove the link since it is not a relevant website.

GoogleGuy once said that links from "bad" sites can't have negative effect.
IMHO, link from on-theme page on off-theme site is almost the same value as from on-theme site.
Even link from off-theme page on off-theme site with keyword anchor text does help a lot.
Link from PR0 off-theme page on off-theme site will probably have 0 effect on Google, but don't totally discount other engines :)
Linking back to domains (zeus or zeusless) that have PR0 pages can hurt in some cases though.

I've found that if you don't reply to the e-mail, alot of them will drop the link. I have asked that the link be removed, but it didn't help, the link's still there.

GoogleGuy once said that links from "bad" sites can't have negative effect.

A site managed by me was downgraded from PR6 to PR2 after one month of having about 40 non relevant sites (PR0 - PR3) link to it.

I think I might not have understood the above statement correctly.

The more I hear about theming, "bad" and "good" neighborhoods, the more I come under impression that it's all BS. I never heard of anyone being penalized for this, nor have I seen a site which was.

Just think about it - Adobe, Y!, Google, MSN, etc.... all have thousands of unrelated sites linking to them. If theming was the case, their PR should be a big fat zero.

The only goog explanation I was able to come up with is that Google wants to organize its cache and what would be a better way to do it other than let Googleguy announce that it is very-very naughty to have links from unrelated sites.

I mean............should I constantly check the entire Internet for possible links to my site and send hatemails to every unauthorized linking site? What kind of crap is that?

Stop warring about every single link for gods sake! Don't worry as much about where your link is, worry about surrounding and anchor text and who you're linking to.
