This may seem stupid but whats difference does it make to link to

www.domain.com/index.php and www.domain.com/keyword/index.php

does www.domain.com/index.php mean that you get higher pagerank

whereas

www.domain.com/keyword/index.php

means you get more link variety ? or what ?

I dont think it affects the PR. If you have a large site and inside the "keyword" folder you are going to have lots of pages relating to that KW then thats good practice as far as usability goes.

Linking to the home page is good because then PR is filtered down to the sub pages.

Linking to sub pages is good because it helps to increase PR for that specific page and also can bring traffic from visitors, etc.

When I create or re-optimize a page i target approx. 5 key phrases. After the page is optimized i do some quick link building for that specific page targeting those specific keywords.

So, many of my pages have links that go directly to them. If you have an ecommerce site, affiliates are great for this because they'll link directly to a product page rather than a home page. Of course I still target the bulk of my links for my home page because that's the most important page.

Look at your pages like the long tail keyword list. My main page is the big one but all my other pages traffic add up to be more than the visits to my home page in many cases. It would be silly to ignore link building for sub pages.
