I was just wondering if a back link to my website varies depending on the type of link? eg if i have a javascript file that runs an applet on my domain has the same value of linkage compared to a a direct http link?

Yes. Back links varies in value depending on the type of link.

HTML links (ex. <a href="http://www.example.com/">Example</a> ) is the most valuable link you can get. This type of link gives you both traffic (if some one follow the link) and inbound link value.

Javascript links (or redirected links -- indirect linking) doesn't give you anything else than traffic because Search Engines don't follow them when they crawl your website.
