Links to root or directory?

I have recently obtained a PR6 site. Unfortunately every link is to a subdirectory on the domain. I have a few new PR6 and PR7 links that I can get, but I am trying to determine if I should have them point to the directory or the main domain.

NOTE: I am not trying to rank for anything on the main page (whether that file be on the main domain or a subdir). I am however going to be creating NEW subdirectories and each of those will target diff. keywords. So I am basically going to be channeling PR to these new subdirs.

Question: Is there any disadvantage to NOT having PR (or backlinks) on the main top level domain? Does this have ANY effect on whether the site is seen as an authority?

I don't have much of experience with this case but I don't think there is any disadvantage, IF you do not intend to have your home page rank high.

Does this have ANY effect on whether the site is seen as an authority?

I don't think there is any effect at all. I know of many sites that are considered as authority ones but rank high only for deep links because they have many backlinks and useful content.

Generally, I don't think you will have any problem with your strategy.
