Type of Links - High Level Summary

Which are good, which are bad

Getting confused in all the details and am looking for a high level summary of good vs bad links.

For example, which pass/don't pass PR? (OK, some of these may not be the correct format, but hopefully you know what I mean)

yoursite.com/links.cgi?id=123
yoursite.com/links.php?id=123
yoursite.com/links.php?http://www.mysite.com
yoursite.com/links.aps?cat125
yoursite.com/links/links?http://www.mysite.com

Also what is the difference (high level) in .htaccess and the benefits/negatives between:
mod_rewrite
vs
Redirect permanent /page1.html [an-affiliate-link.com...]

With two different situations in mind: 1) link exchanges, 2) redirecting affiliate links

If it points directly to your site, such as

<a href='www.yoursite.com'>Your site</a>

then it's good. All the ones you mentioned are, assuming I understand you correctly, links to a page on their own site that then translates into a redirect. None of those pass any PR benefit to you, depending on implementation.
