Lets say you run an imaginary site about Planes, Trains & Automobiles named transportaion-widgets.com.

Are you better off having all of your inbound links pointing to your home page, or pointing to main page for each subsection

Find out about trains – redirects to trains.html
Find out about planes – redirects to planes.html
Find out about automobiles – redirects to automobiles.html

While directing all links at your home page might be good from a PR standpoint, if you have distinct site sections they may benefit more from the direct links. You'll probably have better anchor text, and you may get links from topically relevant sites or pages.

Take all the links you can get, but if you have a cooperative airplane link partner and you must choose one destination, I'd vote for linking to your aiplane section with appropriate text.

Initially all the linking we did was for the homepage but now it is all focus on internal pages. It has helped immensely with the anchor text you get for individual section
