I have placed a java dropdown menu on my index page, linking to all the sites other pages.Will the search engines be able to pick up the links in the code or should I place mini links on the bottom of the page.

I have javascript dropdowns on several sites and not had a problem with the pages getting indexed. I do recommend a site map though, makes it easier. You may want to chack out Google SiteMaps too.
