In short, the two URLs should harly ever have the same page rank.
The subdomains and the www domain did not have identical PRs. Some were very different. It may have to do with backward links.

Google treats each url independently.
www.domain.tld
www.domain.tld/
www.domain.tld/index.html
domain.tld
domain.tld/
domain.tld/index.html
would all be viewed by Google as distinct URLs, even though in most liklihood, they point to the same page. That is why it is important to consistently link to the same URL. Using variations with internal links or inbound links will only end up diluting PR among the different URLs. The safest bet is to use www.domain.tld since that is generally recognized as the norm and what others would do by default.
