My first assumption is that these are other advertisers who have a higher bid/QS than you, who are specifically targeting .co.in and are not targeting the .com domain. It's possible to specify this sort of geographical targeting in your campaign settings.

If you want to improve your result on .co.in without increasing bids for .com, then you need to split your campaigns by geographical target.

It is because geographically the keyword is more competitive in google.co.in. Concentrate on improving the QS, you will get better ad position.

I feel, dividing the group separately would not affect much until you have healthy QS and CTR.

Splitting the group would allow more tailored ad copy, which would mean a higher CTR and therefore a higher QS, and would also allow separate adjustment of bids if he wanted to be a specific position in both.
