Many affiliate pages I've looked at are simply mirrored versions of the original website. This appears to be more legitimate than just using an automatic redirect (which i know adwords doesnt allow).
Are these affiliates likely to be included in the next round of bannings? Sometimes the legitimate website advertises its own product but also relies on 70% affiliate referrals. So how does google identify which website is the real one?
Finally, my main question is: I would like to know HOW to embed an affiliate referral ID into the mirrored website without having the user ever click the link that was generated by the affiliate service. I would like to do online affiliate advertising, but want to use the safest method.
Basically:
If an affiliate service gives you a generated link including your referral id http: // www.28972qhuiq2389.RandomAffiliateService.Com
Which if you click it loads you to the affiliate site.
I can mirror and host the site, but since that referral link is not clicked to take the user there, some cookie does not get my ID in it and I don't get the referral.
Does anyone know how to do this or on what thread I could get some input?

Many of these Adwords sites of the mirrored affiliate type you mentioned vanished overnight in my areas once the banning begin. That is those that were related to Adwords advertising.
As for ranking well in the natural results with hundreds of other mirrors that's duplicate content which seldom ranks well. In many cases though it does help the mother site which they already know. IMO unless you're running unique content that's a tough road to go.

The mother affiliate should teach you to do this at least the vast majority will.

If you do choose to mirror the site it will be a lot of work to have a chance of ranking. You will also need to edit the html to append the id to the links.
