Can Geo-targetting change your adwords quality score?

Anyone had experience with this?

We changed our Geo targetting in Webmaster Tools to our home country to help with search traffic locally.

However our adwords ads are targetted globally (majority North America)

The QS has dropped through the floor for all keywords and I am told it's definitely issues with the site.

The site is of very high quality as Google reps have continually assured me.

Could it be the geo targetting in WMT that has caused this?

I'm in a scenario where I have two campaigns (almost identical) driving traffic to the same site - one for the western United States and one for the Midwest. The ad-group names, keywords, advertisement text, etc. are all identical except for one group which uses the names of individual states.

Certain keywords are getting different quality scores in each campaign. The difference isn't more than 1 or 2 points but they are different.
