The problem was that it was recording clicks and impressions but no visitors. After some reading I discovered that we needed to turn Auto-tagging on to get this data, which I did and this worked.
The problem is that as soon as I did that, it stopped recording the clicks and impressions, so now we have 42 visits for a particular day but no clicks and no impressions! That can't be right.

The Auto-Tagging feature in AdWords wouldn't prevent Analytics from recording clicks and impressions; I suspect there's a filter somewhere that's causing the trouble.

You will be pleased to hear that the problem is now resolved. I was a little too impatient to see the results and, not being that familiar with Adwords, I didn't realise that the clicks are not updated as instantly as the stats are.
