For example if I have a negative keyword "red"... and then I add a keyword "red apples" in phrase mode - will it be active or not?

Just FYI, MSN won't allow you to do this. They give you an error message to let you know you have a conflict. That's one thing I like about their system.

You can set up different campaigns with different negative keywords if you want to block something most of the time but not when used in a certain way. Use phrase match or exact match to make sure that it's only the usage you want that gets through.
You can also use multi-word matching in your negative keywords. Blocking "red cherries" and "red fruit" would let "red apples" get through while screening out a lot of not-quite-right searches.
