How many site-level warnings does AdSense give before your site or account are in trouble?

That's not the right approach to think like that. You account can be in trouble even before the first warning. All depends of the problems on your site.
Just review carefully the rules and avoid any "risk".

Whatever you are doing to generate the warning, stop and re-think your approach to Adsense. Once you lose the account, it is gone forever.

The warning was for negative content but it was only meant to be educational and I'm not sure how it actually got mistaken as negative. It's a site level warning. At worst, when it comes to site level warnings, only the ads in your site can be disabled?

There is no such thing as "at worst" with Adsense.
A warning means you have 3 days to fix the problem . If you don't , Adsense will stop displaying ads at this site. But they can also decide to disable your whole account, if they want.
So if you fix the problem, and comply with the Adsense terms of use / placement / etc, ... this is just a warning ,without consequence.
If this situation repeats, Adsense can consider you are not putting enough effort to comply, and they may simply disable your account.
So when you get a warning, immediately, remove adsense ads from the page, without arguing and waiting. Then study the reason of the warning, and make everything to avoid it to happen again.
And it doesn't matter if you are agree or not with the interpretation given by Adsense, because in all event, your opinion doesn't matter (even if you are right). Also, it's barely impossible to contact Adsense to defend your case.
