Two Channels: Themes are same, CTRs are different

Thanks to channel feature, it lets me know which site works better for me. My two websites A & B: same theme/topic, almost same adsense page impression, same AD format, same ad placement, default adsense color...

Assume each weeks I spend 10 hours on site A and 10 minutes on site B. Guess what... The adsense earning of my flagship site A is 68% lower than site B and CTR of site A is 3 times lower than site B. Ads on site A are targeted enough. Out of thought now.

I think that unless you can track the actual clicks through a third-party script, you can not really tell what ads are being shown. Even then, you will only know which ads are being "clicked".

- Same theme/topic, but same visitors? Thinking demographics here and time of day.

- Same ad format, same placement, but how about the rest of the page layout?

- Pageviews per visitor the same? Have you extrapolated the CTR, which is given by pageviews to the number of visitors?

With those numbers, I think you should start calling site B, your flagship :)

How do pageviews per unique visitor compare for the two sites? Perhaps people love your site A and want to stay, but don't like your site B and so click on your ads to leave.
