I have links on my site that open up a new browser window (using window.open) when clicked. The new window includes search results (it's a SERP) and adsense ads. Is this against the program policies? Is it possible that Google might view this as a pop-up even though a user needs to click on a link to open up the new window?

No. As long as the page is a regular web page rather than a popup page it is fine.

What's the difference between a regular web page that opens in a new window and a popup page?

It depends on what EFV calls the "sniff test".

If it's a real page with real content and is opened at a reasonable size (I'd suggest 640x480 or larger), then it's probably not an issue.

Having said that, remember than if the user clicks any ad then the advertiser's site will open in that same window. Any window with external links should be resizeable and have the status bar visible and have all the normal navigation buttons available.
