Since my roller coaster ride with Google search results, I check every possibility what could cause all the trouble.

Yesterday, I discovered Amazon content indexed as part of my site.

How this happened:

My ad code contained as PSA replacement

google_alternate_ad_url = "http://cgi.example.com/cgi-bin/some.pl?psa=g_300x250";

I used about one year ago as PSA replacement Amazon ads.

My script returned in this case a location header with the URL of an 300x250 Amazon ad.

This ads had been indexed by Google as a part of my own site.

Redirects and rewrites are known to cause confusion in some cases. But I don't see how Google indexing what appears to be one URL inappropriately is likely to hurt you in the search results.
