Much has been discussed about removing ads from low paying pages. However, if I were to delete ads from these pages: What do I consider most important?

Removing ads with low CTR? or
Removing ads with low CPM? or
Removing ads with low clicks on pages?

Personally I am not convinced that this is actually the case, howerver, I believe the theory is that a page with a low click through rate brings down the average click through rate for you site, and that the site's click through rate and that this in turn affect the return you obtain from the ads showing.

To affect you site's performance by removing ads, will, of course depend on the nature of the traffic to the page and what you replace ads with. Some people feel that the presence of ads can make a site look less good to users (obviously this depends on your layout and presentation skills). If you have ads that are not earning, then by removing them you could improve your site's image, hopefully with the long term goal of improving traffic to pages with ads that don't earn. If this is what you are trying to achieve, then removing ads from pages with a low CTR would probably be best.

If you have pages with low earnings per click, but lots of clicks, your focus should be on "What would you replace these with" relevant links to some of your own pages with better paying Ads may be an option here.
