Adsense and Affiliate Content

There are affiliates that take your header file of your site, and put it on top of the affiliate content. Usually, header files include a banner. Since this header file runs from the Adsense approved website, will it be fine to use the Adsense code for the banner in the header of the pages that are generated with content for coming in live from another website?

I don't think you can do that.

I have pages fully on my site which have other affiliate content and Google said I cannot put them there! (or to be exact they sent a vague automated reply which implied that)

So I doubt your example yould be valid.... at least that is my understanding...

We do not permit AdWords ads to be published on web pages that also contain what could be considered competing ads. This would include all content-targeted ads as well as text-based ads. Text-based ads, for this situation, can be loosely defined as ads that mimic AdWords ads or appear to be associated with AdWords ads on your site. We do allow affiliate or limited-text links.
