From an earnings/click perspective is it better to display only 2 units (total 8 ads) rather than 3 (with 12). My assumption is that the last 4 ads are paying less/click. SO if I can keep my CTR on a 2 ADunit page my earnings/click should be higher?
I guess the question is simply does Adsense always try to serve the highest paying advertiser? If so it seems safe to assume running 2 adunits instead of 3 is a smarter move (CTR being the same of course).

Two separate issues here:-
1, Google selecting highest payer. Just to clarify, they select who they *think* the best bet is likely to be based on data accumulated on specific ads across the Google network. This is based on a number of factors including ctr and bid price. Yes, it sometimes works, but more often than not they select made for adsense sites that don't pay well at all. They don't take into account historical data on how ads have worked on *your* site. There are one or two threads about MFA's - if there isn't one currently there's bound to be one along soon.
Secondly, number of ad blocks per page. There are various viewpoints on this topic here, but overall it's probably fair to say that the consensus is that less is more. IE having less blocks per page tends to give you better overall income. I'd suggest that you experiment with numbers of blocks, and placement of them to find out what works best for you. But a page splattered with ads is a) painful on the eye and b) probably going to earn you less money.
