Can custom channels be combined with URL channels?

Can I have both and see same stats data in two ways?

Suppose, I have two subdomains and I have setup URL channels to :
sub1.example.com
sub2.example.com
example.com

Now, each subdomain have a some common sections and I want to have section1 -header- (same on both) and section2 - content- (same on both) and section3 -footer- (same on both).

Is this possible? don't they interfere each other?

Just use normal channels that will do what you want.
