when I type site:mysite.in in google.. it shows my website link with some irrelevant content.. like Viagra.. if I click it goes to some online Viagra site. and with site:www.mysite.in shows correct result.. but not all pages were indexed.
Any thoughts is highly appreciated.

A couple of points - first, the 'site' operator is not as reliable as it once was.
If you can access your site at more than one address, you might want to consider using a 301 rewrite rule to consolidate the URLs to one single URL. Google views the different versions as different domains. I'm listing here 4 different URLs or addresses for one domain, test your domain to see if you can visit only one, only two or all four versions. If you can visit more than one version, you should uses a canonical rewrite rule to prevent that and make all those URLs resolve to the one format you prefer.
If a version of your domain is showing content you did not put there than it may have malware, it may have been hacked, or it may be visible on another domain. You can look into where and what is showing content that is not yours, but it can help to have only one version of address (URL) for your domain's home page.

I have encountered this situation, as for me it happened on my blog content. I just told the dev to fix it though. And then remove the affected URL or blog using the search console.

We did 301 redirection for example.com.. and its opening as https://www.example.com/ irrespective of all format. Even I search mysite.in in google(without site: syntax) it shows same irreverent result. and in search result.. urls without http

Probably you are hacked. Find and fix the backdoor issue, remove any unwanted links/content etc, reindex your affected pages and wait till Google indexes the updated pages.
