I have two different business names - 1 for B2B customers (don't have website) and another for B2C customers for which I have a website and it is SEO optimised. Let suppose one B2B business name starts with "E" and B2C business start name with "B". For better authenticity of physical location, I have mentioned the name of "B along with (E) on Google Business Listings (Google Places)

Now, if a Google search is done with business name "E", then my business listing (Googles places knowledge graph) with name "B" which is for B2C customers is appearing. But I dont want this listing to show up for "E" since I want to keep the two names separate. Is there any way to block my listing appearing for business "E"?

Is any alternate solution apart from removing "E" from business name which I have mentioned in Business listing for "B"

If you want to keep the names separate, then you should keep the names completely separate.

Welcome to WebmasterWorld srilaxmii

If you never want businesses to be linked then never even mention them in the same sentence etc.

Insofar as the UK is concerned I am still linked to businesses I have not had anything to do with for 40 years, yes 40 years, UK company records go back I don't know how long and even when you've left a business those details remain.

Is this specifically about Google business listings or general search results?

I just did a search for a company I closed 23 years ago and there I am still listed as a director although they do have a little sign saying it's inactive however it does list my home address which is disconcerting.

Why don't you just have one G Business listing for each company? You can setup multiple companies at the same physical address (same everything...) just by including a separate "Suite number" to the address in order to differentiate the two entities from each other. I have about 10 businesses that all come out of the same physical location, each one has it's own Business listing.

Like Life said, basically you can't have it both ways on a single business listing...
