In Google Webmaster Tools, I have a number of properties setup for my website. My actual site is listed in Google as https://www.example.com but in Google Webmaster Tools, the following are also properties.

https://example.com
http://www.example.com
http://example.com

If you try to access any of those, you are 301 redirected to https://www.example.com. So why when I view Google Webmaster Tools > Search Traffic > Links to your site. do I see 9 links associated with https://example.com? I can even pull up one of the 9 links Google has spotted, go to the source and click the link. The link 301 redirects to https://www.example.com so why are there any links (even 9) associated with the https:// listing when https://www. should be getting credit for it?

Because GWT is showing the actual URL that the actual link actually points to.

If it is in your power to do so, get hold of those nine people and ask them to fix the link. Otherwise you've done all you can do by setting up the 301 redirect.
