Need Help with 90% pages de-indexed due to technical Issue

Hello,

I own a popular website. About 1.5 months back, due to an issue with the SEO plugin on my CMS, all the URL's got changed. I did not notice it for a week, and then I fixed it and got the URL's back to the original. But now due to this, a lot of pages on my website are not on the index itself. There are a few 10% still indexed and I still get SEO traffic from them.

Any suggestions on getting google to re-index my site would be great. I tried WMT and manually putting URL's for indexing, but that does not seem to help.

At my wits end here, is there anything else I can do?

I've accidentally no indexed sites and they came back right away. Changing the URLs though - that's a lot of changes in a short period of time to expect Google to figure out. Do you have a sitemap submitted in GWT?

Yes I have a sitemap, only 1/6th of the pages are getting indexed though.. and new pages are not getting indexed too! Maybe my qualityscore of my site got hit due to the URL back and forth? Is there any way to fix this?

A few things to try would be to resubmit the sitemap and to "Fetch as Google" to see if there is some other issue they might have with fetching your content.
