Are PDF Directory Links SEO Poison?

I have a site that is mostly printable PDF documents.

Every PDF directory on Earth links to the PDFs. These unsolicited links pop up more and more each month.

Should I be worried that those links will tank my rankings in the future?

I'm sure everyone that has lots of PDFs indexed on their site is having the same problem.

I have only a handful of PDFs indexed, but quite a few PDF directories link to them.

Usually the relevance is highly questionable (a PDF containing the word "sheepish" will come up in an agricultural list, that sort of thing), and I think I have disavowed all of them.

While they are obviously junk, and might be harmful, I get the impression - strengthened by your own observstion - that they are so common they ought to be simply ignored by search engines. Disavow them anyway, if it helps you to sleep.
