I readed articles and they all say this is a sign that i've been blacklisted/banned/penalized. The strange thing is that my subdomains still can be found without any problem.
Even subdirectories located on the domain can still be found (http://www.mysite.com/dir/). It seems that pages located at the root of my domainname disappeared (http://www.mysite.com/*.html).
My PR is still 5 and is still saying 'Blacklist Status: Clear'.
I tryed multiple DC's. My server hasn't been down since a half year. Googlebot is spidering my subdomains every 5 minutes.
Could somebody please give me advice what i should do?

I checked my page ten times and i can't find anything spammy at it, the 1 pixel image was the only thing google possible does not like.
Should i file a 'include-again' request at google or should i wait a bit longer?
I readed many articles since but have not find a answer nor did i find anyone which had a similair situation as i.
Does anybody have a explanation for my problem?

Is Googlebot asking for those missing root-level pages and getting a 200 response?
If not, are there any errors in the links that point to these pages?
Are there html links (not javascript or cgi) to your root section
If you are using a <base href=""> tag, is it accurate?
Do these missing pages have any big validation errors - like an incomplete html tag - that might stump the spider?
Are there duplicates of this content anywhere else on the web -- on your domain or any other?
