I've been testing this out, and after 2 weeks I've doubled my Adsense earnings by using square ads instead of skyscrapers. Has anyone else seen this? Are square ads , for whatever reason, more effective? (Apparently it is in my case, although I really don't understand why.)

2 words: banner blindness. Most web users mentally block out the top 60 px of the screen, and the right side where banners are commonly found. An untraditional ad like a square box will get noticed more, and thus clicked more.

Well, I don't know WHY it worked, but my experience is the same as yours. I changed a right of page skyscraper for a centre page square. I followed the advice here and placed it at the start of the second paragraph.
The CTR nearly trebled (along with the earnings), and this has been consistent over the last three months.
