I set it up from within the AdSense account, customised it down to every single detail so that is blended nicely to the site and updated one page at first for testing it. To my surprise, after performing a search using keywords that I already knew they exist within the site's indexed pages, it returned no result. I can't understand of why that happens as I chose 'Google WebSearch + SiteSearch' from within the AdSense menu, and the checkbox was checked for the site and not 'www'. I am sure I ve done it right; where it says 'Enter up to three URLs for SiteSearch:' I entered the domain using the correct format i.e. 'www.example.com'. I noticed that the search actually returns results but only from the www.example.com page (root) and not from any sub pages. I am sure the site is indexed as when I use site:www.example.com and the relevant keywords, I do get results if I go to google.com and do the query - but not from within the site. Do I have to use any special characters when I specify the domain URL i.e. an asterisk? I think it should search within sub pages as a default.

Google may have indexed your site 80%, but that 80% is not all in the main index, but the supplemental index.
Google sitesearch does not take results from the supplmental index and therefore you just need to wait it out for a bit until your pages start appearing in the main searches ( internal pages and not just your main home page that normally get into the main index first - your main home page will be in the main results, but other internal pages are still in the supplemental google index)
