Recently, I have downloaded a bit of adwatre hidden in free programs and noticed that the mail text box (at the bottom of the page) turned yellow along with other text boxes. I immediately did a virus and spyware scan and deleted everything found.
Astonished the problem was still there, I did adjusted by browser settings individually and found the culprit itself was the trusty Auto-Fill function on the Google Toolbar.

Has anyone else had this problem or was it a misinstallation?

Why is that a problem? Isn't that the whole point of the auto fill functionality, in that it shows (turns yellow) things that it can "auto fill" for you. If you don't like it though, I'm sure you can switch it off in the preferences, go to options - and uncheck autofill. I don't quite follow what "Auto Fill" has to do with Adware though. Maybe I didn't understand the post.

The fact that most input boxes turned yellow was surprising and thus lead me to believe it was adware.

Is there a way to change the colour of auto-fill?

I've found out - well how to turn the highlight off.

Options --> More --> Extras --> Automatically highlight fileds that autofill can fill, uncheck
