Am I getting whipped for duplicate content?

I am new to this forum and it seems to be a policy not to publish any personal URLs. I'll try to describe my problem without giving an actual example.

- My index page has a PR5
- Content pages used to be in root/www/subfolder/
- Now they are in root/www/ (together with index page)

During the time when all my content pages were in a sub directory google has managed to crawl and index them all.

Now when same pages appear on a different location they have a PR0. Sub dir pages still appear in search results.

Is this due to the "content duplication" in google's eyes or there is some other reason taht could have caused this to happen.

I tried solving this problem by keeping those pages up (with meta refresh=0) and that didn't help - so I just deleted the whole directory at price of SE users getting the 404 message.

Am I doing the right thing? Is it all just matter of waiting until google refreshes the cache/index?
