I have the trial version of Beyond Compare and it is great for comparing two instances of the same file to search for differences. Is there any thing available that will do that, and is free?

Assuming you are using Windows, I find:
WinMerge winmerge.sourceforge.net/
to be the best free tool for your purpose.
