If I have 600 ads floating around in pages that are cached by google, do those count as incoming links, or do the search engines, and google, distinguish between an ad link and a link inside of an article?

They do not see them any differently.

They will see a link inside <p> tags or higher on the page differently, but a link is still a link. Your question should be about the weight given to the link and that would depend on where in the page the ad is being shown.

I believe that generally Google counts ads which are seen and clicked as having much greater weight than just a generic link. This is provided of course the link in the ad is a direct link and doesn't get through some sort of click counter.

When i do a google search on link:mysite.com, i get 2 out of 9 displayed, and for whatever reason, i can never get the other 7 to show up...grrr
but its good to know about the ads.
