Submitting a sub directory to Google

I have a site with about 12 subdirectories (folders with index files). Is it detrimental to submit all of the directories individually to Google?

Example:

domain.com/directory/

Or should I just make one submission of the main url?

Submit the main url and ensure that plain html links exist (i.e. not javascript, etc.) so that robots can navigate your site.

Deep links from other websites are helpful too.
