How long does it take to resolve canonical issues on average? I had the WWW non-WWW issue and just got the 301 redirect all set. For a page rank of 3 anyone have a educated guess from experience on how long it may take to take the other site off and resolve the canonical penalty?

I'd say, it's going to depend on how often and how well your site is spidered -- and whether Google is otherwise pre-occupied slowing things down. It can take a few months -- you will probably see some "bad" urls go supplemental rather quickly, and then others take much longer.

But at least every day that goes by things are getting better.

There is no average. A relatively simple thing like 301ing one URL to another could be shown as fixed in two weeks, with ranking improving within days. But there are plenty of situations where improvement can range from a long time to eternity (as in no evidence yet Google will ever fix it).
