by mistake webmaster put both names in some urls

domain.com/indexa.html and indexA.html google indexed 2 pages, server have only one indexa.html the other appear only in internal links.

site work well, daily visitors is the same before jagger.

Serps are +/- same was before.

big doubt change or not change?

If the two URLs both serve the same physical page, then that is duplicate content and may cause you problems in the future. Fix it.

Yes it does.

If you want proof just uppercase one of your URL and you will see its PR going down to 0.
