Indexing and page rank and Direct Track

Will setting up Direct Track effect indexing and page rank in google

I am thinking of setting up Direct Track for affiliate pages on my site. Direct Track ask that you use an url like www.yourdomain.com/cd/a/5/ on the affilate page. While the purpose of the pages are for affiliates some have good ranking (add alot of traffic to our site) and I am wondering if switching the urls, which is the only way google could have indexed those pages, would effect page rank. While google is suppose to have solved dynamic page urls would google have trouble indexing a page with a file like that or give a lower ranking?
