We have a few sites where Google is showing a different pagerank for [domain.com...] than it is showing for [domain.com...] ... Do we have a canonical issue that could be effecting rank in Google?

Yes. There are a number of threads that address it, along with solutions. Essentially, you want one or the other, but not both. Choose whichever version has the highest PR and redirect the other URL's to it.

I have reservations ... sure I've seen some posts of people doing a 301 to resolve thie issue and seeing no improvement or a resulting sandbox effect making the things even worse?
