The problem is... when I search for: link:mydomain.com google shows me my link of my site, not other sites linking to it. (maybe later in the serps)
Should I change this ASAP?
The structure on your site will not change whether Google sees links coming to your site (although it may change the benefit gained)
I certainly would not panick into a quick change.
One good test for Google is to do a site:www.domain.com and see how many results it gives you, if it has found many pages then there may be little cause for alarm. Remember it takes time for all pages to make it in (and some sites never get all their pages in, even PR7s)

My major problem is:
[webmasterworld.com...]Ok, let's forget about link count (and if you still care, check link:www.mysite.com in MSN and be sure Google has MORE but just doesn't say it). The problem is you're down with your hits.
With thousands of pages, I guess it's likely a duplicate content problem. Google is not stupid to penalize for launching plenty new pages at once. But is wise enough to penalize for launching many similiar pages at once.
The problem is, what Google calls similiar.
Be sure each one page has unique title, unique meta description, unique H1, unique content, no repeating headers/footers/disclaimer notes. That lengths of pages differ (gaussian distribution recommended ;) and increase slowly in time. Take care to have a bit of interlinking inside paragraphs (like in Wikipedia).
If you meet what I listed above, your risk of penalty due to adding many pages will be smaller.
But still, keep adding inbound links, not only to main page, but to deep pages, with proper (and varying) anchor text.
