Too late with mod_rewrite... Can I recover?

I'm in learning mode and I think I've made every possible webmaster mistake over the past 9 months. That said, I only recently added a rewrite to direct non-www domain to www domain. Using site:mydomain Google lists 6 pages (all www version). Using site:www.mydomain Google shows 9 pages (all www version). The site is 9 months old, has about 500 static html pages, gets crawled once or twice a day by googlebot and gets deep-crawled a couple of times a month. The site has never been out of the sand box and what little traffic I was getting from Google has tanked over the past couple of months.
Can the site recover from my mistakes and how long might it take? Or should I just start over with a new domain name? The site has a few incoming links and is ODP listed (and consequently scraped -- could that be the problem?).

Any insight appreciated.
