After browsing through the forums, I tried a google search for:

site:mydomain.com -- results 29,800
site:www.mydomain.com -- results 27,700

My site is dynamic, php+mysql driven.
Should I replace all of the mydomain.com to www.mydomain.com link in it? What will happen SERP-wise?

( After 7 months of being in the very very low serps, I've finally got to my previous positions, and am going even higher, so... )

Hi,

Look around here you'll see that most site will redirect using the 301 server header this over time will remove your mydomain.com pages.

mydomain.com to www.mydomain.com
leaving the site as it is, you run the risk of incurring a dupe filter.

As for your SERP's you might suffer a drop in positions for a while until the redirects have been properly crawled and indexed by all bots / DC's

but that could be better than the alternative which is being buried or even being placed in the supplemental index.
