Is Google tracking all the URL's now? I knew of it happening before randomly.. but since this update nearly each search I do is being tracked...

A few thousand results on Google Click Tracking. I think the first mention of it is a post from December 1999

If you dig through those, you'll see that they flip it on full bore - every-once-in-while.

You are also aware that the JS code tracks clicks on ever page right?

Google knows a lot. Whether they use it or not, it's a different story, but the data is there and one they will use it.
