Confusing spider with multiple domains and pages?

GoogleGuy, in the 302 redirection thread, indicated to me that "all things equal" it's best to have a single domain to avoid confusing the spider. He also indicated that "canonical page" issues are on Google's radar now and may be affecting rankings.

We have several interlinked domains covering travel.

I'm hoping to find others with many interlinked domains who seem to have problems with the spidering process or Google traffic. Our problems begain on Feb 2 with the "Allegra" update.
