Let's say I'm maintaining company ABC's website, which has an established domain of www.abc.com. That site has a directory for Department B: www.abc.com/departmentb/
Now that department wants its own, new domain - not a subdomain. Is there any reason why www.abc.com/departmentb/ should not permanently redirect to the new domain? Are there problems with the new domain pointing to a directory on another site?
Are there duplicate content issues, etc?

Each SE handles things a bit differently. Okay, more than a bit differently.
When it comes to SEs there's never a definitive answer, except if all the algo and filter and ranking departments compare notes and answer your question.
Simple answer: Yes, there are many voices that owuld say do a permanent redirect when in doubt. Do it ans see what happens, and then attempt to divine why whatever happens happened.
That's as good as it gets in SE land. Lots of experimentation, followed by algo and filter changes, leaving judgment in a perpetual state of uncertainty.
And the SEs like it that way.
